How can I add media files to library folders of WP emulator so that I can list them in my program?
The Windows Phone 8.1 SDK allows you to use a folder on your dev machine to simulate an SD card for the emulator. If you put a bunch of media files in that folder before "inserting" it into the emulator, they will get picked up and added to the appropriate libraries.
Note that it can take a few seconds for media indexer to wake up and go through the content but you can easily check on its progress in the appropriate built-in app (eg. Music or Photos).

I have a unity app built for Windows desktop. Client wants this to be distributed through Windows 10 Store. This is just a desktop app and has no support to tabs or phones.
But looks like with Windows 10 there is no desktop only option.
Is there any documentation on what are the steps I need to follow to submit the unity built app to Windows store?
I did some reading and looks like this is what I will have to do.

The steps of publishing a unity app is similar to UWP app. You can refer to App Submissions for more details.
After your packages have been successfully uploaded, you will find the Device family availability section that indicates which packages will be offered to specific Windows 10 device families.

Well that depends on who these specific people are. You can set age restrictions and region restrictions, and that's about it.
If you mean you want to hand-pick users that can use your app, then provide a login screen where you manually authorize your registered users.
If you mean that only users you choose can download the app, then you can't use the Store; you'll need to use sideloading.
You can control distribution in the Distribution and Visibility section of your app submission on the developer dashboard.
There are three basic options (for Windows 10 - two for Windows Phone 8.x):
Hide this app and prevent acquisition. Customers with a promotional code can still download it on Windows 10 devices
Give codes to the people you want to be able to use the app. This is Windows 10 only.
Hide this app in the Store. Customers with a direct link to the app’s listing can still download it, except on Windows 8 and Windows

Send links to the people you want to use the app. This will work on Windows Phone 8.1 as well as Windows 10. Anybody with a link can download it though, so it won't truly limit to just the people you want to use the app.

This is the classic beta-mode for Windows Phone 8.x. You can specify which Microsoft Accounts have access to the app.
I wanted to make an app in windows phone that takes in pen-computing input. Is there existing code infrastructure (templates and such) in the Windows Phone API that is available to the Windows Phone developer?
What I mean by pen-computing input is hand-writing input by users' fingers, giving us input like this:
Unluckily for Windows Phone 8 and Windows phone 8.1 InkManager class is not supported currently, so capturing handwritten input aint possible.

If you are focusing Windows phone would suggest to make app for Windows 10. They have release a better version of InkCanvas which is better than InkManager and works both store and phone apps being UWP. Check out this link for details on InkCanvas
I am currently evaluating building an app that uses the Windows Store architecture (formerly known as Metro). This app will target not just Windows Phone devices, but also Windows 10 desktop.
One function of the app would be to drag-and-drop files onto the app from File Explorer. An example scenario would be to click-and-hold on a JPEG image and drag it into the app, which would then process the file. This would provide the user with another option instead of going through file dialogs.
I can find plenty of resources about using drag-and-drop inside Windows Store apps, but it seems there's no information about drag-and-drop from a "normal" Windows desktop app, such as File Explorer.
With Windows 10, Store apps are promoted to proper windows, rather than fullscreen apps, so this functionality seems to be a bit more useful in this environment.
This comment seems to suggest that it isn't supported, but is dated two years ago and refers to Windows 8. Is this still the case with Windows 10?

WhatsApp now saves pictures to a custom folder named "WhatsApp" in the media library.
Is WhatsApp using a undocumented API or is this possible for every developer?
Right now I am only aware of the possibility to save pictures to the "Camera Roll" or to the "Saved Pictures".
It appears WhatsApp has special permission to do that as no current APIs for Windows Phone 8 (with GDR3) allow you to specify a folder name.
The hope is that Windows Phone 8.1 will introduce new APIs for both saving pictures and video.
