Facing nullpointerexception while integrating jenkins(1.646) and sonar(5.2).

I found an potential issue with SQ 5.6.6.
After i split projects into modules, issue happened and the project on sonarqube server couldn't be use anymore.
Could someone from SonarQube team look into it?

step1: add sonar-project.properties in test folder without module info and do full analysis. Succeed

Step3: Do full analysis again. Failed and errors as follows. And the project on SonarQube server can't used anymore since https://xx.com/batch/project.protobuf?key=com%3test&issues_mode=true always returned 500 the same as i entered this link in web browser.
looks like, step2 messed up protobuf of SQ server.
Workaround: delete the whole project from sonarQube server

I'm using the following configuration:

I checked the folder that is reported as not existing in the log (..Q_SAMPLE) and I found that it is not actually a folder but an XML file called Q_SAMPLE$0.xml. My suspect is that the scanner is interpreting the file name as a folder because of the character '$' in the file name, even if this is a valid Windows file name.

The problem is that I can see only java.lang.IllegalArgumentException: Multiple entries with same key: scala=Scala and scala=Scala, so I'm not sure where the problem occurs.
There was already one project before, and I used the same properties for both. Is it possible that this problem happens because I set for both of them sonar.projectKey=org.codehaus.sonar:javascript-sonar-runner-lcov? Or this is not that key to which error message refers? If it is, than what should I put as a sonar.projectKey?
You are using 2 plugins (scalastyle and scoverage) which declare to SonarQube exactly the same language (scala). This is not how plugins should behave: there should be one plugin that declares the language (ideally named "sonar-scala-plugin") and other side plugins that would reference this language (but not declare it).
SONAR-7318 has been created on SonarQube to make sure this gets noticed earlier.
Edit: scala key duplicated #31 has been created to fix this issue on the plugin side.
Your problem should be solved once the developers of those plugins get aligned on which plugin declares the language and which other plugin references it.
I had the same problem, what i did is the following:
I made a sonar-scala-plugin to define the scala language and added this to my sonaqube.
I downloaded the sourcecode from the scalastyle plugin: https://github.com/NCR-CoDE/sonar-scalastyle and the scoverage plugin: https://github.com/RadoBuransky/sonar-scoverage-plugin
Then i refactored the code, in the class where the sonarplugin is extend i removed the class where the language is defined:

I did the same for the sonar scoverage plugin. In the class that extends the SonarPlugin i removed the classOf[Scala];
Then i builded all the plugins and added the plugin jar files to sonarqube.
When using sonar runner to analyze a multi-module project I repeatedly run into a java.net.SocketTimeoutException: Read timed out exception being thrown at various point during the analysis. The project has 13 modules and ~200k LOC total. SCM and LDAP plugins are being used.
Environment:
SonarQube: 4.4
SonarRunner: 2.4
The read timeout occurs either:
At the beginning of analysis when loading global properties (e.g. http://hostname:9000/batch_bootstrap/properties?dryRun=false)
Sometime in the middle when loading module properties (e.g. http://hostname:9000/batch_bootstrap/properties?dryRun=false&project=MyProj:MyModule).
I’ve look for a way to increase the socket time out but it looks like the following Sonar Runner analysis parameters were removed at some point:
sonar.host.connectTimeoutMs
sonar.host.readTimeoutMs
Troubleshooting Notes:
I’ve turned OFF LDAP authentication and the problem still exists.
I can complete the http requests via a web browser (e.g. by typing http://hostname:9000/batch_bootstrap/properties?dryRun=false into Firefox) just fine and the request completes instantly which doesn’t suggest a delay that would cause a timeout.
Any ideas on what the likely cause(s) may be and how to diagnose/troubleshoot this issue?

Obviously we want to run the Jenkins instance headless and thus set -Djava.awt.headless=true, which is also reflected by the system information Jenkins shows us. Still, it refuses to work and the exception is rather unspecific.
Has anybody else stumbled upon this issue?

This is a bug of some versions of Java 6 on Mac (apparently with 1.6.0_51). Here are more details :

I recently ran into this issue and stumbled across this question. I thought perhaps I would elaborate in case anyone else might run into this. The solution I used was to apply Java 7. To say to 'upgrade' is a bit vague. What you want to do is add 7 to Jenkins. Following these steps I was able to successfully build my project:
Go to the Oracle Java page and downloaded the 1.7_51 jdk for Mac.
Opened the dmg and ran the executable.
On the Mac, this installs the JDK to /Library/Java/JavaVirtualMachines/jdk1.7.0_51.jdk/
In Jenkins, go to 'Manage Jenkins' > 'Configure System'
Under the JDK heading, click the button that says JDK Installations
Under Name type 'JDK 1.7.0_51'
For JAVA_HOME type '/Library/Java/JavaVirtualMachines/jdk1.7.0_51.jdk/Contents/Home/'
Select Save
Go to your project and select Configure
You should now have a JDK drop down near the top of the page.
Select the JDK you just configured under 'Manage Jenkins'
Run the build
After doing this, my build successfully ran without the 'Can't connect to window server - not enough permissions error.'
And a workaround when using JDK 6 -- and when upgrading to JDK 7 is not an option -- is to add the JVM options -Djava.awt.headless=true when executing sonar-runner.
I use this workaround successfully for e.g. a Jenkins build server that has sonar-runner build steps.
