How can I use command in sed replace with groups capturing? - bash

I have a file like this in content :
#INCLUDE<~/boulou/billy.txt>
And from a bash/sed script/command, I want to replace this line by the content of the file ~/boulou/billy.txt
This is my current command that can find the file path :
sed -E "s/#INCLUDE\<(.*)\>/\1/g" test.sh
This shows me the file path but when I want to fetch the content with this :
sed -E "s/#INCLUDE\<(.*)\>/$(cat \1)/g" test.sh
I get the error "cat: 1: No such file or directory"
Let me know if you want more information.

Your code doesn't work because it first runs cat \1 (which is the same as cat 1), inserts the output into the sed command, then runs sed -E "s/...//g" test.sh (empty replacement because cat 1 outputs nothing on stdout).
This is because the shell processes $( ... ) first, then runs the resulting command line.
For what you're trying to do, you have to read the file from inside the search/replace command, not up front.
I don't know how to do that with sed, so I'd simply use Perl:
perl -pe 's{#INCLUDE<([^<>]*)>}{ open my $fh, "<", $1 or die "$1: $!"; local $/; readline $fh }eg' test.sh
However, this will not work with your example because ~/boulou/billy.txt does not exist (you most likely do not have a directory literally called ~ in your current working directory). To fix this (and simplify the code considerably), I'd use:
perl -MPath::Tiny -pe 's{#INCLUDE<([^<>]*)>}{ path($1)->slurp }eg' test.sh
However, this requires the Path::Tiny module, which is not part of the core perl distribution.
It's possible to expand ~ manually, but that makes the code even messier (this is the point at which I'd consider putting it in a separate script file):
perl -pe 's{#INCLUDE<([^<>]*)>}{ my $p = $1; $p =~ s{^~/}{$ENV{HOME}/}; open my $fh, "<", $p or die "$p: $!"; local $/; readline $fh }eg' test.sh
(Disclaimer: Somewhat hacky, does not handle ~user notation, only replaces a leading ~/ by the contents of the HOME environment variable.)

You can try something like that :
$ sed -r 's/#INCLUDE<(.*)>/printf "%b" "$(cat \1)"/e' test.sh
It should work pretty smooth :)

This might work for you (GNU sed):
sed 's/^#INCLUDE<\(.*\)>$/cat \1/e' file
This evaluates the expression on the right side of the substitution command. In this case it will replace the matched line by the contents of the file named between < and >.

The problem here is that the shell is replacing $(cat \1) way early. That is, even before the sed command is executed and passed that parameters, the shell is doing the interpolation.
If you are just doing #INCLUDE substitutions, you may consider using m4. Awk may be a reasonable way of approaching this if you need to write your own.

This will work robustly with any input file contents running any awk in any shell on any UNIX system:

/bin/sh: foo: command not found

and here's what it'll do if the INCLUDE is on a line of it's own:
$ cat file1
before
#INCLUDE<file2>
after
$ sed -r 's/#INCLUDE<(.*)>/printf "%s" $(cat \1)/e' file1
before
stuff&nonsensehere
after
This simpler script would be closer to correct if INCLUDE was on a line of its own:
$ sed -r 's/#INCLUDE<(.*)>/cat \1/e' file1
before
stuff
& nonsense
here
after
but would also fail if any other text was on the line as it'd still try to execute it!

Infinite loop when redirecting output to the input file [duplicate]

Basically I want to take as input text from a file, remove a line from that file, and send the output back to the same file. Something along these lines if that makes it any clearer.
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name > file_name
however, when I do this I end up with a blank file.
Any thoughts?
Use sponge for this kind of tasks. Its part of moreutils.
Try this command:
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name | sponge file_name
You cannot do that because bash processes the redirections first, then executes the command. So by the time grep looks at file_name, it is already empty. You can use a temporary file though.
#!/bin/sh
tmpfile=$(mktemp)
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name > ${tmpfile}
cat ${tmpfile} > file_name
rm -f ${tmpfile}
like that, consider using mktemp to create the tmpfile but note that it's not POSIX.
Use sed instead:
sed -i '/seg[0-9]\{1,\}\.[0-9]\{1\}/d' file_name
try this simple one
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name | tee file_name
Your file will not be blank this time :) and your output is also printed to your terminal.
You can't use redirection operator (> or >>) to the same file, because it has a higher precedence and it will create/truncate the file before the command is even invoked. To avoid that, you should use appropriate tools such as tee, sponge, sed -i or any other tool which can write results to the file (e.g. sort file -o file).
Basically redirecting input to the same original file doesn't make sense and you should use appropriate in-place editors for that, for example Ex editor (part of Vim):
ex '+g/seg[0-9]\{1,\}\.[0-9]\{1\}/d' -scwq file_name
where:
'+cmd'/-c - run any Ex/Vim command
g/pattern/d - remove lines matching a pattern using global (help :g)
-s - silent mode (man ex)
-c wq - execute :write and :quit commands
You may use sed to achieve the same (as already shown in other answers), however in-place (-i) is non-standard FreeBSD extension (may work differently between Unix/Linux) and basically it's a stream editor, not a file editor. See: Does Ex mode have any practical use?
One liner alternative - set the content of the file as variable:

So this answer should not be used on binary files or anything using unprintable characters, as Lynch pointed out.
The general solution (albiet slightly slower, more memory intensive and still stripping unprintable characters) is:

This is very much possible, you just have to make sure that by the time you write the output, you're writing it to a different file. This can be done by removing the file after opening a file descriptor to it, but before writing to it:
exec 3<file ; rm file; COMMAND <&3 >file ; exec 3>&-
Or line by line, to understand it better :
exec 3<file # open a file descriptor reading 'file'
rm file # remove file (but fd3 will still point to the removed file)
COMMAND <&3 >file # run command, with the removed file as input
exec 3>&- # close the file descriptor
It's still a risky thing to do, because if COMMAND fails to run properly, you'll lose the file contents. That can be mitigated by restoring the file if COMMAND returns a non-zero exit code :
exec 3<file ; rm file; COMMAND <&3 >file || cat <&3 >file ; exec 3>&-
We can also define a shell function to make it easier to use :
# Usage: replace FILE COMMAND
replace() { exec 3<$1 ; rm $1; ${#:2} <&3 >$1 || cat <&3 >$1 ; exec 3>&- }

The --random-source=/dev/zero part tricks shuf into doing its thing without doing any shuffling at all, so it will buffer your input without altering it.

How to remove consecutive repeating characters from every line?

I have the below lines in a file
Acanthocephala;Palaeacanthocephala;Polymorphida;Polymorphidae;;Profilicollis;Profilicollis_altmani;
Acanthocephala;Eoacanthocephala;Neoechinorhynchida;Neoechinorhynchidae;;;;
Acanthocephala;;;;;;;
Acanthocephala;Palaeacanthocephala;Polymorphida;Polymorphidae;;Polymorphus;;
and I want to remove the repeating semi-colon characters from all lines to look like below (note- there are repeating semi-colons in the middle of some of the above lines too)

Acanthocephala;Eoacanthocephala;Neoechinorhynchida;Neoechinorhynchidae;

You can use tr with "squeeze":
tr -s ';' < infile
perl -p -e 's/;+/;/g' myfile # writes output to stdout
or
perl -p -i -e 's/;+/;/g' myfile # does an in-place edit
If you want to edit the file itself:

If you want to pipe a modified copy of the file to something else and leave the original unchanged:

These replace runs of 2 or more semicolons with single ones.

search and replace multiple occurrences

So I have a file containing millions of lines.
and now within the file I have occurrences such as
=Continent
=Country
=State
=City
=Street
Now I have an excel file in which I have the text that should replace these occurrences - as an example :
=Continent should be replaced with =Asia
Similarly for other text
Now I was thinking of writing a java program to read my input file , read the mapping file and for each occurrence search and replace.
I am being lazy here - was wondering if I could do the same using editors like VIM ?
would that be possible ?
NOTE - I dont want to do a single text replace - I have multiple text that need to be found and replaced and I dont want to do the search and replace manually for each.

Contents of my file that I want to replace: "1.txt"
continent=cont_text
country=country_text
The file that contains the values I want to replace with : "to_replace.txt"
=cont_text~Asia
=country_text~India
and finally using 'sed' here is my .sh file - but I am doing something wrong - it does not replace the contents of "1.txt"

You can't put $foo and $bar in single quotes because the shell won't expand them. You don't need the for $filename in 1.txt loop because sed will loop through the lines of 1.txt. And you can't use -i.backup inside the loop because it will change the backup file each time and not preserve the original. So your script should be:
#!/bin/bash
cp 1.txt 1.txt.backup
while IFS="~" read foo bar;
do
echo $foo
echo $bar
sed -i "s/$foo/=$bar/g;" 1.txt
done < to_replace.txt
Output:
$ cat 1.txt

sed is for simple substitutions on individual lines and shell is an environment from which to call tools not a tool to manipulate text so any time you write a shell loop to manipulate text you are doing it wrong.
Just use the tool that the same guys who invented sed and shell also invented to do general text processing jobs like this, awk:
$ awk -F'[=~]' -v OFS="=" 'NR==FNR{map[$2]=$3;next} {$2=map[$2]} 1' to_replace.txt 1.txt
continent=Asia
country=India
This sed command will do it without any loop:
sed -n 's#\(^=[^~]*\)~\(.*\)#s/\1/=\2/g#p' to_replace.txt |sed -i -f- 1.txt
Or sed with extended regex:

Explanation:
The sed command:
sed -n 's#\(^=[^~]*\)~\(.*\)#s/\1/=\2/g#p' to_replace.txt
generates an output:
s/=cont_text/=Asia/g
s/=country_text/=India/g
which is then used as a sed script for the next sed after the pipe.
$ cat 1.txt
continent=Asia
country=India

How can I use a file in a command and redirect output to the same file without truncating it?

Basically I want to take as input text from a file, remove a line from that file, and send the output back to the same file. Something along these lines if that makes it any clearer.
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name > file_name
however, when I do this I end up with a blank file.
Any thoughts?
Use sponge for this kind of tasks. Its part of moreutils.
Try this command:
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name | sponge file_name
You cannot do that because bash processes the redirections first, then executes the command. So by the time grep looks at file_name, it is already empty. You can use a temporary file though.
#!/bin/sh
tmpfile=$(mktemp)
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name > ${tmpfile}
cat ${tmpfile} > file_name
rm -f ${tmpfile}
like that, consider using mktemp to create the tmpfile but note that it's not POSIX.
Use sed instead:
sed -i '/seg[0-9]\{1,\}\.[0-9]\{1\}/d' file_name
try this simple one
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name | tee file_name
Your file will not be blank this time :) and your output is also printed to your terminal.
You can't use redirection operator (> or >>) to the same file, because it has a higher precedence and it will create/truncate the file before the command is even invoked. To avoid that, you should use appropriate tools such as tee, sponge, sed -i or any other tool which can write results to the file (e.g. sort file -o file).
Basically redirecting input to the same original file doesn't make sense and you should use appropriate in-place editors for that, for example Ex editor (part of Vim):
ex '+g/seg[0-9]\{1,\}\.[0-9]\{1\}/d' -scwq file_name
where:
'+cmd'/-c - run any Ex/Vim command
g/pattern/d - remove lines matching a pattern using global (help :g)
-s - silent mode (man ex)
-c wq - execute :write and :quit commands
You may use sed to achieve the same (as already shown in other answers), however in-place (-i) is non-standard FreeBSD extension (may work differently between Unix/Linux) and basically it's a stream editor, not a file editor. See: Does Ex mode have any practical use?
One liner alternative - set the content of the file as variable:
VAR=`cat file_name`; echo "$VAR"|grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' > file_name
Since this question is the top result in search engines, here's a one-liner based on https://serverfault.com/a/547331 that uses a subshell instead of sponge (which often isn't part of a vanilla install like OS X):
echo "$(grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name)" > file_name
The general case is:
echo "$(cat file_name)" > file_name
Edit, the above solution has some caveats:
printf '%s' <string> should be used instead of echo <string> so that files containing -n don't cause undesired behavior.
Command substitution strips trailing newlines (this is a bug/feature of shells like bash) so we should append a postfix character like x to the output and remove it on the outside via parameter expansion of a temporary variable like ${v%x}.
Using a temporary variable $v stomps the value of any existing variable $v in the current shell environment, so we should nest the entire expression in parentheses to preserve the previous value.
Another bug/feature of shells like bash is that command substitution strips unprintable characters like null from the output. I verified this by calling dd if=/dev/zero bs=1 count=1 >> file_name and viewing it in hex with cat file_name | xxd -p. But echo $(cat file_name) | xxd -p is stripped. So this answer should not be used on binary files or anything using unprintable characters, as Lynch pointed out.
The general solution (albiet slightly slower, more memory intensive and still stripping unprintable characters) is:

I haven't tested this on large files (probably over 2 or 4 GB).

This is very much possible, you just have to make sure that by the time you write the output, you're writing it to a different file. This can be done by removing the file after opening a file descriptor to it, but before writing to it:
exec 3<file ; rm file; COMMAND <&3 >file ; exec 3>&-
Or line by line, to understand it better :
exec 3<file # open a file descriptor reading 'file'
rm file # remove file (but fd3 will still point to the removed file)
COMMAND <&3 >file # run command, with the removed file as input
exec 3>&- # close the file descriptor
It's still a risky thing to do, because if COMMAND fails to run properly, you'll lose the file contents. That can be mitigated by restoring the file if COMMAND returns a non-zero exit code :
exec 3<file ; rm file; COMMAND <&3 >file || cat <&3 >file ; exec 3>&-
We can also define a shell function to make it easier to use :
# Usage: replace FILE COMMAND
replace() { exec 3<$1 ; rm $1; ${#:2} <&3 >$1 || cat <&3 >$1 ; exec 3>&- }

$ cat test
bbb
Also, note that this will keep a full copy of the original file (until the third file descriptor is closed). If you're using Linux, and the file you're processing on is too big to fit twice on the disk, you can check out this script that will pipe the file to the specified command block-by-block while unallocating the already processed blocks. As always, read the warnings in the usage page.
The following will accomplish the same thing that sponge does, without requiring moreutils:
shuf --output=file --random-source=/dev/zero
The --random-source=/dev/zero part tricks shuf into doing its thing without doing any shuffling at all, so it will buffer your input without altering it.
However, it is true that using a temporary file is best, for performance reasons. So, here is a function that I have written that will do that for you in a generalized way:

Note that while $(…) strips trailing newlines, <<< ensures a final newline, so generally the result is magically satisfying.

Note that I used a function here for the sake of clarity and extensibility, but that’s not a requirement.
A common usecase is JSON edition:

I usually use the tee program to do this:
grep -v 'seg[0-9]\{1,\}\.[0-9]\{1\}' file_name | tee file_name
It creates and removes a tempfile by itself.
