I'm running a spring-boot application with hibernate and spring-data. I I have the following method:

When I run this method fourth times I got the Unable to acquire JDBC Connection exception. I suspect that when I call the stored procedure "callEncrypt" hibernate is not releasing the connection after the job is done, because if I remove that line the application works perfectly, there's no way to close the connection manually since hibernate is handling the transaction (and there's no reason to do it), so I've been stuck with this for a while and I don't know what can be happening.
The weird thing is when I look for active connections in sql server with sp_who procedure, there's no active connections and the only solution I have now is to restart the application. If I restart the application everything works fine again until I run this function fourth times again, so it's obvious that hibernate is never releasing the connection.

Any help would be very appreciated.
After trying several approaches for a while I found two ways to get this working.
Create a new EntityManager via EntityManagerFactory and use EntityManager.close() method.
Just annotate the repository method with #Transactional annotation as suggested in #Procedure annotation orphaning database connections (spring-data-jpa). I know a repository is not the best place to put a #Transactional annotation but it worked like charm.
Maybe you might want to mark this post as a duplicate, but anyway, my first solution seems to be working too.

#RubenFrancoD, I tried your second approach, i.e #Transactional, it worked, but only to a certain extent, and then the errors kept coming.
My use case:
I was running parallel connections to the DB(Oracle 12c) - 1 instance - to test if I get different sequence values from a sequence. As the parallel connections increase, there was a point where I got "ORA-12519, TNS:no appropriate service handler found"
What worked:
The number of processes was hitting the limit. I increased it.
ALTER system SET processes=XXX SCOPE=SPFILE;
Increase XXX incrementally(like +200 or so), because if you increase it to a too high value in 1 go, you might not be able to start your Oracle instance, as it cannot support it(READ: memory limitation, operating system limitation, ...)
commit;
Restart DB.
(IMPORTANT: Do not forget to restart the DB, to make the change effective in the spfile. For both static and dynamic parameters, changes are recorded in the spfile, and will only take effect in the next restart.)
Finally verify that the change(limit_value) took effect:
select resource_name, current_utilization, max_utilization, limit_value
from v$resource_limit
where resource_name = 'processes';
show parameters processes; // will also work
NOTE: You might notice that the sessions parameters will also change. This is because sessions and processes work hand-in-hand, and Oracle will compute the sessions limit_value based on the chosen processes limit_value.

Any idea why the mockMvc does not inject the token information? and why does the token try to contact the access token store?
shouldn't that be mocked by my mock service? It looks like it's still trying to connect the token redirect url but I was expecting this to be faked by my OAuthRequest
I did some debug and I think the problem is because when doing
return new AuthenticationInfo(oauthRestTemplate.getAccessToken(), userDetails);
it still tries to use the actual token and since it's null it tries to retrive again
I was expecting that the mockmvc would allow me to mock those variables

My spring boot application uses mongo during startup and it start very smoothly.
Now after start up I Shut the mongo and hit any controller of my application. But the control never reaches to the controller level Hence mongo exception can not be handled by #ControllerAdvice.
I have also tried to make a generic exception handler and registered that class in application.java like this

SessionRepositoryFilter http://docs.spring.io/spring-session/docs/current/api/org/… added by your #EnableMongoHttpSession is the code that fails here. It executes before any controller-related machinery (including advices) may come into play, so if it fails, it does so before any controller scope is created.
But you can create a filter, insert it into filter chain before Mongo Http Session filter and try to catch and handle that exception:

I have implemented service for storing TaxiParks. Everything works fine. But I applied #PreAuthorize("hasAuthority('SuperAdmin')"), Service Layer can't autowired. And my application fails using this service. How to keep security requests which using service layers ? I remove #PreAuthority it works well again. Can anyone give explanation ?

That means that the framework cannot create the Facebook bean because there is no user signed in!
This happen after the user authorize the aplication on facebook site and redirected back to my application, so theoretically there is a signed in user, I do not exactly know how or when the framework get this information.

The reason you got this exception is because spring social connection is different, than you have using oath.
What you need is as follows: Get token from existing connection from authentication ( of course secure with instanceof etc.)
Authentication authentication = SecurityContextHolder.getContext().getAuthentication();
String token = ((OAuth2AuthenticationDetails) authentication.getDetails()).getTokenValue();
And then you can get data with spring.social.facebook like this:

First you have to set your user-info-uri to something like this:

Then you can access the data inside your PrincipalExtractor without the need of the Authentication context:

Following recommendations from Spring Boot JPA - configuring auto reconnect and other posts, I have the following settings in application.properties which should keep the connection alive:

The only clue I have is that the crash happens upon a native query (see line #4 in the stack trace above), while other database accesses seem to still work without problems after the app runs overnight. (The query itself works perfectly fine, so I am not publishing it here for brevity.) This tends to suggest that after a native query is run, a connection to the database over which it was executed is retained but not kept alive. Is there a setting to maintain that connection?

This code executes a keep-alive query once per hour. I let it run overnight and when I logged back in and executed a native query, the above exception was no longer reported. So, this fix seems to work.
However, this also implies that all native queries share the same connection. What happens if multiple queries need to be concurrently executed and there is only a single instance of the NativeQuery class, per Spring Boot's general instantiation rules?
A side comment: Notice how query.getSingleResult() returns a BigInteger. Technically, SELECT 1 returns MySQL BIGINT, which is a 64-bit integer, so a Java long would suffice. Inside Hibernate, someone simply translated BIGINT to BigInteger, even though the database dialect is clearly set as MySQL5.

You are using tomcat connection pool. you can maybe try to use a more robust connection pool, like HikariCP
