I have trying to run project as Maven generate-sources, Maven Build goal:compile, but still not create Metamodel class, even java folder not exist in generated-sources folder.
I am using Spring Tools Suite 3.9.4.RELEASE.
How to solve this problem...?

Remove the pluginmanagement xml tag comment out the dependencies defined in the mysema plugin and your Q-classes will be generated. Your plugins should be as follows:
<build>
<!--<pluginManagement>--> // Remove pluginManagement
<plugins>
<plugin>
<groupId>org.springframework.boot</groupId>
<artifactId>spring-boot-maven-plugin</artifactId>
</plugin>
<plugin>
<groupId>com.mysema.maven</groupId>
<artifactId>maven-apt-plugin</artifactId>

<executions>
<execution>
<phase>generate-sources</phase>
<goals>
<goal>process</goal>
</goals>
<configuration>
<outputDirectory>${project.build.directory}/generated-sources</outputDirectory>
<processor>com.querydsl.apt.jpa.JPAAnnotationProcessor</processor>
</configuration>
</execution>
</executions>
</plugin>
</plugins>
<!--</pluginManagement>-->
</build>

Assuming you already have the dependency for embedded Tomcat server and you want to run it the way you want to, you will have to add your main class name in the spring boot maven plugin like below.

<mainClass>fully qualified Main Class name</mainClass>

Please help me.
Most likely your version of Spring Cloud is incompatible with your version of Spring proper (and Spring Boot). Latest version of Spring Cloud is 2.2.1.
And oh, while you're at it update to Spring Boot 2.2.2 as 2.1.x is going end of life soon.

Unable to find a suitable main class, please add a 'mainClass' property

I totally understand this error message meaning, but how to fix it?
Intellij doesn't allow me to click on the main application class.

It does not seem that your directories are marked properly.
Since you're using Maven, I assume you have the following structure.
Please ensure to mark the java directory as Sources Root by right-clicking on the folder and following the Mark Directory as submenu. You might want to do the same for the resources directory, marking it as Resources Root.
If you want bootable jar for spring boot, you can simply use below configuration in your pom.xml, you don't need maven-assembly-plugin
<plugin>
<groupId>org.springframework.boot</groupId>
<artifactId>spring-boot-maven-plugin</artifactId>

<plugin>
<!-- Build an executable JAR -->
<groupId>org.apache.maven.plugins</groupId>
<artifactId>maven-jar-plugin</artifactId>
<version>2.6</version>
<configuration>
<archive>
<manifest>
<mainClass>com.blockisland.BootApp</mainClass>
</manifest>
</archive>
</configuration>
</plugin>
The spring-boot-maven-plugin takes care of building the application with all dependencies bundled in it.
